Is there a page where you can go back and view a listing of old comics you've uploaded via FtP? I would like to do this with the intent of removing a comic entry entirely, but FtP seems to lose the files when they are updated to the website.

Your FTP doesn't lose the comics, it simply moves them to a new place. Instead of being in workspace/comics they'll now be in public_html/comics and there will also be an archived page for them in public_html/d.
To remove an old comic, remove it from public_html/comics. Then, re-upload a copy of dailytemplate.html to your workspace folder and trigger a manual regular update. This will fix your navigation buttons, else they'll still try to link to the now delete comic.
