That was the TV show. The Spider Carnage thing was different in the comics. In the end, after the lengthy Clone Saga, Peter was revealed to be real and Ben really was the clone, since he disintegrated when he died (which I'm sure Ryan or Lego can explain to us).

they also did a "clone saga" in Ultimate spiderman. it wasnt too shabby.

and flash got over his brain damage, forgot how he and parker had become friends in later years and got back to tormenting him as the PE teacher at the school where Pete was teaching physics.
It was a nice return to the old dynamic, but then civil war fucked it up the wazoo by making spidey public, and now Flash is his best buddy.

yeah, that's what I read at first that made me think he'd be back the next issue... what's the timeline? he's shot, pronounced dead in the ambulance, snuck off to the Helicarrier while everyone mourns and is comatose for now? I kinda like that, especially if they decide to freeze him like what happened at the end of WWII, and he's underground for several years.
