Here's how I split them up (I've been saving the strips to my HD and creating HTML snippets to display entire arcs at once):

Sanctuary City (17) ( 6/ 6/04 - 10/30/04)
Night Terrors (23) (10/31/04 - 1/13/05)
The Rats (39) ( 1/17/05 - 4/ 4/05)
The Sword revealed (12) ( 4/10/05 - 5/ 8/05)
The Sword stolen (22) ( 5/12/05 - 7/15/05)
The Redcaps (16) ( 7/21/05 - 9/14/05)
The Royals (15) ( 9/19/05 - 11/14/05)
The Sword recovered (20) (11/15/05 - 12/21/05)
Back home (21) (12/23/05 - 2/ 2/06)

The above lines up with a fixed font, which I guess we can't specify here :(

Oh, I plan to do that. I want to label each strip with a strip title, a subplot, and a story arc. Right now, I'm looking at about five story arcs.
