As long as you include Comic Genesis's advertisement tags and the footer, you can generate all of the html for your own comic pages if you so desire. However, this seems kind of excessive considering for most comics each page will be extremely similar and CG will do it all for you.

If your main desire is for some kind of functionality CG doesn't provide, like comments for example, you might want to try drunkduck or something. I honestly don't think belonging to any of the hosting sites increases traffic particularly much, the main reason people use them is for convenience.

You're allowed to use CG for mirroring, no problem.
There's little restriction in webdesign. There's no template that you have to use or anything, instead there are tags that you'll want to put somewhere on page (navigation, add and, of course, comic itself), the rest is all up to your webdesign skills. In fact, if you have background in webdesign, you probably won't have any problems getting your site up on cg. There are a few mandatory elements that some people don't like, though: add at the top of the page and a link to CG.
CG's a good choice for mirroring, free hosting, not hard to get around.

Yeah CG is pretty flexible with site design. And once you get the initial design done there isn't much to manage, all the updating is handle automatically.

Though even if you decide not to use it, feel free to stick around the forums.

There's some information on this topic here. Basically, you can run your own ads, but they must be approved by Keenspot, and Keenspot gets a portion of the ad revenue. You would also still have to include the standard ad banner and link on each page.
