KeenSpot is the "big" company. They own Comic Genesis (formerly 'KeenSpace').
Comic Genesis is the free arm of the company. Anybody can sign up and host their comic. If they are good and develop a good fan base, they are 'spotted' which means that they are moved to KeenSpot. I'm pretty sure that KeenSpot is "invitation only" but I don't know if they invite only from within Comic Genesis or if they invite stand-alone comics as well.
An Author who is moved to KeenSpot is paid for their work. The bigger the readership, the more money they make.
Sometimes, a comic gets 'too big' for KeenSpot and will either strike out on their own (rare, but I'm sure it happens) or a group might break away and form a new comic's group. That has only happened once as far as I know, which was when a bunch of comic authors broke away and formed Blank Label Comics.
You can read a bit more about the split on Wikipedia (which I find amusing considering Wikipedia's stance on webcomics). There's also more information scattered around the CG forums and the forums of the respective blank label comic's, but no central repository explaining everything, as far as I'm aware.
