Deleted Folders Within Ftp

I recently aquired a Mirror Site to make up for the numerous problems I keep experiencing with my comicgen site.
When logging into my comicgen account on my ftp, I noticed the addiion of new folders as well as others being deleted.
I don't think this due to the ftp playing up (as my mirror site has not had these problems), I suppose it could be a hacker, but from what I could see it looked like comicgen had randomly generated folders and deleted others from my area- is this plausable, or possible?
Any ideas on how I can retrieve lost folders- in particular I am missing the default "comics" folder from "workspace".
Obviously becayse this is a special folder that is controlled by comicgen, I can not successfully create a new one that works in the same way.
Am I making sense, and is there anything anyone can do to help me?

There is a maintenance tool that goes back and fixes obvious site errors, like missing directories and missing symlinks, missing error 403/404/500 files, and the such. The only time it deletes a directory is if it's infinite recursion error example below:

/public_html/workspace/public_html/workspace/public_html/workspace
