My site is suffering no such problem, but that may be due to the fact that "a couple months back" my comic was still on hiatus and therefore not updating.

If you're using an absolute URL (linking directly to a file using the full URL), you'll need to put the "http://" in front of it. That may or may not fix the problem. Let us know.

I think this usually happens if you have a copy of indextemplate.html or index.html in workspace/webpages, so double check that, too.

By "not using the normal system" do you mean you're not using the auto-updater or you're not using the date format for you filenames? If the latter, you won't be able to use the ***calendar*** tags. If the former, why not? The auto-updater thingy is really useful.
