I think micron pens are probably your best bet. They have the feel of a ballpoint but produce a MUCH smoother line without alot of bleeding. I have to agree, I think your best bet is to ink over the original art work on vellum, it will be much cleaner and alot easier than trying to ink in Photoshop. Mr. Whiner Photoshop is generally very good at compressing images. Your best bet is to save every image with the 'Save for web' feature, and then choose the 4-up option.
